Enzyme Redesign by SVM

چکیده
In [1], a new support vector machine (SVM)-based approach was proposed to predict the substrate (adenylation domain, or A domain in short) specificity of subtypes of a given protein sequence family (nonribosomal peptide synthetases, or NRPS in short). Based on the physico-chemical properties of the amino acids, the residues of NRPS were first encoded into vectors in high dimensional feature space. A dataset of A domains with known specificities compiled from the literature is used to train the SVM classifier, based on which we can predict the specificity of a new A domain. The machine learning approach can be generalized to the prediction of functional subspecificities of other classes of enzymes that “share a conserved structure but catalyze different substrates”.

GPUs have been successfully applied in scientific computing in the last decade. Many machine learning algorithms have also used GPUs to accelerate their computations. This includes the Support Vector Machine (SVM) which is a classical machine learning algorithm that has been successfully used in many applications such as text classification and image recognition. There have been many open-sourc...

We report a computational, structure-based redesign of the phenylalanine adenylation domain of the nonribosomal peptide synthetase enzyme gramicidin S synthetase A (GrsA-PheA) for a set of noncognate substrates for which the wild-type enzyme has little or virtually no specificity. Experimental validation of a set of top-ranked computationally predicted enzyme mutants shows significant improveme...
متن کاملPrediction of enzyme subfamily class via pseudo amino acid composition by incorporating the conjoint triad feature.
Predicting enzyme subfamily class is an imbalance multi-class classification problem due to the fact that the number of proteins in each subfamily makes a great difference. In this paper, we focus on developing the computational methods specially designed for the imbalance multi-class classification problem to predict enzyme subfamily class. We compare two support vector machine (SVM)-based met...
متن کاملEnzyme engineering: rational redesign versus directed evolution.
Enzyme engineering is undergoing the most profound and exciting transformation in its history (1). It promises unprecedented expansion in the scope and applications of modified or improved enzymes with desired physical and catalytic properties. Two complementary strategies are currently available: rational redesign (2-5) and directed evolution (6,7). Although both approaches have met with great...
